The Dark Amethyst is used as a key to open the Necromancy of Thay, which needs to be inserted in the slot that appears as a skeletal mouth.
This can be done by using the Necromancy of Thay from your inventory, which will give you the option to insert the Dark Amethyst into it.

The Necromancy of Thay is a Tome that can be found in the Apothecary’s Cellar, which is in the Apothecary’s Building in the Blighted Village.
